Raj and his dog (being a dog sucks. dogs are the aqua man of
species)
Howard and his Mother (oh my gawd, i've turned into my mutha!)
Leonard and Penny (leonard finally gets penny, and penny gets to be
the son her father always wanted)
Sheldon and the computer (nobody notices)
Bernadette and Stuart (Stuart's comic shop becomes successful with
a hot girl working there, Bernadette gets more respect at work
without her cartoon voice)
Amy and Wil Wheaton (opens up new acting opportunities for will,
Amy always wanted a penis, continues dating sheldon)

An Amy and Sheldon swap would work.
Think Amy would like to, at least for a little while, be in a male
body. Being a neuroscientist she would somewhat see it as studying
how different she would react to various things, now being male.
Sheldon would still have the same brain power too and would be
interesting to see his Spock like logical side deal with being in a
female body.

I've always wanted to see a Penny and Leonard swap. Penny would
finally get to give Leonard's look the makeover she always wanted,
and Leonard would dress the same way he always has, just with
Penny's amazing body. I personally would love to see Penny's body
dressed this way, and would've loved to see it during an earlier
season so Howard would be hitting on Leonard and Raj would have
difficulty figuring out who, if anyone, he can talk in front of.
Of course, with the current setup of all the characters, I'd love
to see all four couples swapped, but everyone acting normal. Sort
of like a parallel universe where each of the characters was simply
born into the opposing body.

@BBTSwap Thanks! :) I appreciate the compliment. I haven't written
any stories. If I did, there would be less TG and more TF since I
enjoy it more. It seems I'm in the minority here though.

I remember reading a fantastic Big Bang Theory-fanfic where Penny
and Sheldon's brains got swapped after they offered themselves to
test some kind of machine supposed to read minds. I know it's an
often used plot, but the author really made the story work. It was
named The Subconscious Psyche Substitution Quandary, and the author
wolfofsheep released 18 chapters before it disappeared from
fanfiction.net along with the athor's profile. I'm still mourning
the loss of that story. If someone finds this story posted
elsewhere, please do tell. :)
There's another story where Penny and Sheldon swaps bodies now,
this one using the chinese fortune cookie-magic. It's not even
close to as good as the one mentioned above, but it's still a fun
read. It's called The Freaky Friday Conundrum, and is written by
Nebuleste. You can find it on fanfiction.net.
It should be posible to make a photo comic using screencaps from
the show. Hmmm...

I would love to see Sheldon and Penny (dumest of the friends) and
